Se vuoi copiare tutti i files in una unica dir:
cp `find sourcedir -name "*.ext"` destdir
Attenzione: due files con lo stesso nome si ricoprono

Se vuoi replicare l'albero delle dir solo con i files richiesti:
find . -name "*.ext" | cpio -pduv destdir
